That naruto with chakra cloak was real naruto, but other was shadow clone. Shadow clone was used to get in sage mode and find chakra rods

he already said in that chapter, he intends to do the same thing as he did with son goku(he removed the stake by having his kagebushin in sage mode push the stake from the inside).
what im more concerned now is how the Naruto's Bijuu mode looks to Tobi as it is illustrated to be some kind of gigantic chakra cloak in the form of kyuubi. I also wonder if the Bijuu mode is controlled by Naruto alone or by Kurama or both of them...

at the first time i was also confused about why are there two naruto... but i turned the page back and found out that t'was a kage bunshin... it used sage mode to locate the rods that tobi emplanted, the same way he did to son goku( the 4 tails)

Its both of them. Just like with Bee and The Eight Tails. They work together. Its not a chakra cloak, to Tobi it looks like the Nine Tails bijuu. He knows that Naruto is inside so they just show him in there so people understand that its Naruto.
