As I recall the first time Naruto used rasengan it tore into Kabuto's gut pretty severely. Also rasengan is more blunt force then piercing. A great deal of the damage is negated since it blows the victim backwards whereas a tree or the ground or other scenery is fixed in place and has no choice but to take the full damage.

Also we've seen plenty of jutsu that put holes in people. Have people forgotten about chidori? I know it's been 200 chapters since it was last used, but C'mon. Also Danzo got chopped up, and crushed a few times, although he was in God Mode. Kirin is designed to completely atomize it's victim. Same thing with Ooniki's dust release. etc...
