The Naka shrine is located within Konoha and was destroyed during Pain's Invasion. The Uchiha had multiple hideouts, one of which Sasuke brought Hawk to back when they were Snake to get Juugo some clothes and pick up some stuff. Sasuke and Itachi fought at one much further away from Konoha than that.
