Neji VS. Kidomaru, that was awesome. That fight really stuck to me, I don't like any anime fight more than I liked that.

Himura Kenshin vs. Shishio...had to be one of the craziest fights in anime.

Naruto: Naruto vs. Sasuke (my favorite anime/manga fight of all time)
Bleach: Tough one... but I guess Ichigo vs. Byakuya.
Claymore: Warriors of the North vs. Awakened Beings (up to and including Clare vs. Silver Lion guy)
Kekkaishi: Yoshimori/Tokine/Gen vs. Gagin and Yoshimori vs. Kaguro
Fullmetal Alchemist: Roy vs. Lust, that was just badass.
Rurouni Kenshin: Kenshin vs. Shishio and Kenshin vs. Enishi

Definitely the Valley of the End fight. One of the best animations in anime I've ever seen.

Then Frieza Vs Goku--many memories of emotions from my childhood extend from that show, and that fight as well.

The Greed Vs Ed fight in Fullmetal Alchemist is animation genius as well.

Also, the philisophical struggles between Light and Lawliet, interspersed with physical, hilarious bouts, is legendary.

... Only because I've been a Digimon fan since I was in the 3rd grade.
Of course there are others I liked, but this fight particularly stands out for some reason. lawl
